The resistor is to prevent the capacitors damaging the driver transistor if mechanical shock causes a momentary short in one of the tubes so should be fitted in series with them.

Red will be undervoltage, I was a bit too cautious with the safety features and almost anything out of spec will shut down the coil driver and supply to the floating section.

Have you tried powering off for a couple of hours then trying again?. It sounds like the processor in the clock module isn't resetting and starting up correctly when powered. Beyond that it's probably a fault in the clock section.

It could be overtemperature, it uses the onboard PIC sensor and is set to be quite cautious - anything that might be considered higher than average will cause a shutdown. I have one here that is behaving the same way though so will investigate.

It's possible it has just been put into sleep mode by the IR sensor, you'll need to put the heatshrink sleeving over D1 and try changing modes to wake it up.
Did you leave the USB power supply connected but switched off when you resoldered the LEDs?.

That is the polyfuse, not a capacitor. Best to read through all the assembly instructions first to see where it's used.
